Tom's death, late in the movie: he gets sick, the boy refuses to give Gemma medicine for him, and once Tom has died the boy seals him in a vacuum bag and drops him into the hole Tom dug.

What actually happens
The agent who repeats your answers
Gemma teaches primary school and her boyfriend Tom is a landscaper. The two of them visit a housing development called Yonder, where every home looks the same. An unusual real estate agent named Martin shows them house number 9. When he asks whether they have children, he repeats Gemma's answer back to her in an unsettling way. During the tour he disappears for no stated reason. Gemma and Tom try to leave the development, but they keep ending up back at house 9. They drive through endless identical streets until the car runs out of fuel.
Gemma and Tom sleep in the house the first night and try to escape on foot the next day, but they keep returning to the same spot. Outside the door they find a box of vacuum-sealed food that has no flavor. Tom burns the house down, and the couple spends the night on the pavement. In the morning the house is undamaged. A new box has appeared, and this time it holds a baby boy and a note saying they will be released if they raise the child.
Ninety-eight days of parenting
After 98 days the child is as big as a boy of ten. He copies Tom and Gemma and shrieks when he is hungry. When he calls Gemma "Mother," she refuses the title, while Tom calls the boy "it." The couple stands guard in the garden with a pickaxe, hoping to catch whoever delivers the food and collects the trash, but nobody ever appears. Tom starts digging a hole in the garden and becomes withdrawn, while the boy watches abstract patterns on the television. Tom locks the boy in the car to lure the people responsible, and Gemma lets him out. Tom takes to sleeping inside the hole. Then the boy disappears one day and comes back with a book full of symbols and sketches of human-shaped figures with throat sacs. Gemma asks him to imitate whoever handed it over, and he rasps and puffs up throat sacs of his own.
A hole in the garden gets deeper
The boy now looks like a young man, and Tom falls ill. The boy leaves every day. Gemma tries to follow him but always ends up back at number 9. Tom keeps digging and finds a corpse sealed in a vacuum bag. The boy shuts Gemma and Tom out of the house, and Gemma pleads with him for medicine for Tom and gets nothing. This is the scene people dread most, and it comes late: Tom dies, and the boy seals him in a vacuum bag and tosses him into the hole.
Under the sidewalk
At her breaking point, Gemma hurts the boy with the pickaxe. He hisses, drags himself to the sidewalk, pulls up one edge of it and crawls underneath into a passage. Gemma follows and slides down a hallway as though gravity had turned sideways. She crashes through a door into what looks like another reality, and then through several similar realities, in rooms inside other houses. Those rooms hold more boys and several strangers, and one of the strangers is dead.
The ending, explained
Gemma ends up back inside number 9, weak and groaning, and finds the boy tidying the house. He picks her up and puts her into a vacuum bag and tells her that mothers die once they have raised their sons. She dies as he closes the bag. The boy buries her next to Tom, and the grass grows back over the spot. He then drives to the real estate office, where he finds Martin, now very old and close to death. Martin hands over his name tag and dies. The boy seals him in a vacuum bag and puts him in a garbage chute that is hidden behind what looks like a file drawer. A couple then comes through the door, and the boy greets them the way Martin did.
