What actually happens
A restaurant with a worse backstory than its pizza
In 1982, at the original Freddy Fazbear's Pizza, a girl named Charlotte watches William Afton, one of the founders, coax a boy into the back rooms. The parents nearby ignore her pleas for help, so she rescues the boy herself, over the objections of her best friend Vanessa, who is William's daughter. William stabs Charlotte, she falls through a trapdoor in the stage, and the Marionette animatronic catches her. The incident is covered up and the restaurant closes. The story then jumps to 2002. William has been dead for two years, after the ghosts of his victims got to him at a different location. The murders have become the theme of a horror festival named Fazfest. Abby Schmidt, meanwhile, misses the ghostly friends who lived inside the animatronics and keeps asking her brother Mike to repair them. Mike keeps making excuses, because he thinks the spirits are dangerous and gone. Abby goes to the restaurant on her own, Mike finds her and apologizes for lying, and he also finds a talking toy called the FazTalker.

Ghost hunters meet a music box
Michael, the security guard at the original restaurant, gives a tour to three ghost hunters named Lisa, Alex and Rob. Lisa finds a music box and switches it off, which wakes the Marionette, now possessed by Charlotte's angry spirit. It possesses Lisa, takes over the Toy animatronics and kills Alex and Rob. Elsewhere, the FazTalker gives Abby a message from Toy Chica, who she assumes is her friend Chica from the other restaurant. Abby then visits the original location, and Toy Chica pitches in on a robot for Abby's school science fair. Vanessa hears about this and worries for Abby's safety, but Mike brushes her off, since he has learned about Charlotte's murder and Vanessa's connection to it.
A science fair with a body count
Vanessa goes to the original restaurant, finds the Marionette awake and is captured by the possessed Lisa. The animatronics can't leave the building while their safeguards are active. Back at school, Abby's science project gets wrecked by her unsupportive teacher, Mr. Berg. Abby goes back to the restaurant and turns off the safeguards, because Toy Chica asks to be her new project. Mike meets Charlotte's father, Henry, who hands him a new music box meant for Charlotte, and then hears from the school that Abby never showed up. The scene people dread comes next, in the second half of the film. Toy Chica kills Mr. Berg at Abby's school, and the other Toy animatronics start hunting parents, because Charlotte wants revenge on the adults who ignored her.
Mike tries negotiating with a pizzeria
Mike frees Vanessa, who goes after the Toy animatronics. Mike stays at the original restaurant to track them remotely while fending off the Withered prototype animatronics. The Marionette abandons Lisa's corpse, hides inside Toy Chica and possesses Abby. Mike realizes he is outnumbered, so he returns to the franchise restaurant and asks the possessed animatronics there to help Abby. Then he and Vanessa go to Mike's home, where he plays the new music box so the Marionette goes back to sleep and Abby is free. The music box is the one Henry gave him for Charlotte.
The ending, explained
Mike and Vanessa are surrounded by the Toy animatronics and by Vanessa's brother Michael, who would like to carry on where William left off. Michael tells the Toy animatronics to kill both of them, but the possessed animatronics turn up and wreck the Toy ones, then shut down when their own safeguards kick in. Michael escapes. The spirits in the animatronics leave for the afterlife and warn that "him" can't be held off by them any longer. Mike leaves with Abby and tells Vanessa to stay away, since he has stopped trusting her. Once she is by herself, the Marionette possesses Vanessa. At the franchise location, the animatronic suit holding William's body is found, and it activates.
