What actually happens
A meteorite lands next to the well, which becomes everyone's problem
After Theresa's mastectomy, her husband Nathan Gardner takes her and their kids Lavinia, Benny and Jack to live on his dead father's farm. One night a brightly colored meteorite lands in the front yard beside the well. By morning the mayor, the sheriff and Ward Phillips, a hydrologist surveying the area for a dam, come to look at it. Nathan and Lavinia notice strange things around the rock, and then it vanishes. Ward tests the groundwater, finds an oily sheen, and watches his test strips glow in the meteorite's color. He tells the Gardners not to drink the water. The family is already contaminated. Jack becomes fixated on the well and says he has a friend inside it, and Theresa cuts off two of her own fingers while making dinner without seeming to notice. Time starts behaving oddly for Benny, the phones stop working properly, and Nathan turns on his kids with a rage that doesn't sound like him.

Two family members become one, and the alpacas go first
Lavinia tries a ritual from a copy of the Necronomicon, offering her own blood to save the family, and it goes badly for her. Theresa hears Jack and Benny screaming in the alpaca stables and runs in, just as the Color starts appearing outside. A bolt of it hits Theresa and Jack and fuses them into a single mass. That is the scene people dread most: it happens in the middle of the movie, at the alpaca stables, and the two are still alive afterward. Nathan and the kids carry them into the attic to keep sunlight off them. Every electronic device is dead, so nobody can call for help. Benny explains that the alpacas were fused in the same way, and Nathan puts them down with a shotgun. He tries to do the same for Theresa and Jack and finds that he can't.
A boy hears the dog in the well
Lavinia and Benny try to leave on horseback, but the horse bolts. Benny then insists he can hear the family's dog down in the well, climbs in to find it, and is taken by the Color. Nathan is now fully deranged, and he traps Lavinia in the attic along with Theresa and Jack, who have become monsters and attack her. Meanwhile a neighbor finds a mass of fused animals, which brings Ward and the sheriff back to the farm. They break into the attic in time to save Lavinia. Nathan shoots the creature in the attic, having decided it is no longer his family.
Ezra's cabin has a tape recorder and a corpse
Ward takes Lavinia outside as the Color rises out of the well, and Nathan lifts his shotgun toward it. The sheriff misreads the situation, assumes the gun is meant for Ward, and fires first. Lavinia refuses to leave her dying father, so Ward and the sheriff go to check on a neighbor named Ezra. At the cabin they find Ezra's dried-out corpse and an audio recorder playing his voice. On the recording Ezra explains that the Color is draining the life from everything around it and remaking the surroundings into something else. A burst of the Color chases Ward and the sheriff out of the cabin, and a mutated tree grabs the sheriff outside and kills him.
The farm ends up under a reservoir
Ward goes back for Lavinia and finds the Color has taken her over completely. It blasts out of the well in a funnel toward the sky, and Ward sees a vision of the planet it comes from: a psychedelic world inhabited by tentacled entities. Lavinia then disintegrates and becomes part of the funnel. Space and time begin to come apart. Ward goes into the farmhouse, where he is chased by a murderous version of Nathan, and hides in the wine cellar while the Color destroys the property. He climbs out as the only survivor into ash-gray ground. Years later, Ward, older now, stands on the finished dam, with the farm under the reservoir behind it. Few people remember what happened. Ward remembers it, never drinks the water, and describes the Color as a visitor from somewhere humans cannot understand.
The ending, explained
The sheriff shoots Nathan by mistake, then dies when a mutated tree grabs him outside Ezra's cabin. Lavinia is taken over by the Color and disintegrates into the funnel of light that erupts from the well. Theresa, Jack and Benny are already gone by then, either fused, killed or absorbed. Ward is the only person left standing in the ruined, ash-colored farmland. Years later he stands on the completed dam, with a reservoir covering the property, and says he will never drink the water. He describes the Color as a visitor from somewhere humans cannot understand. On his way out, an insect the Color has mutated flies by.
